Exactly what the name implies. Games in which the music for the final boss is either the game's main themesong, an alternate rendition thereof, or in any case has the same general melody. Feel free to mention any others you know about in the comments, or shoot me a message.

Honorable Mentions

Either it's not actually the game's main theme, it's based primarily on a different version of the game's main theme, or it's not quite the final boss yet, but it's close enough to bring up here.

Also includes cases where the game's themesong is merely used for the first of multiple phases of the final boss (i.e. Sonic Adventure 1, Barkley: Shut Up and Jam Gaiden), when it's more the theme of the series itself than the game itself, or if the sequence containing the theme isn't an actual fight.

Phantasy Star Online 2 (2012) Various remixes of the last two minutes or so of the themesong, "The Whole New World" Each episode effectively has a "final boss" in the form of Emergency Missions: Dark Falz Elder in episode 1, Dark Falz Loser in Episode 2, and Magatsu Sai and Profound Darkness in Episode 3; each one has it's own "Whole New World" remix when the boss is at low health.
Fire Emblem: Awakening (2012) "Id (Purpose)", a remix of the Avatar's theme, "Id (Serenity)." Also contains bits of the main theme of the game (and series). Final Chapter map, battle against Grima, and enemy theme.
Kirby: Triple Deluxe (2014) Various bits of other melodies in the game and the series, including parts of the game's main theme (which doesn't appear in full until the closing credits). The final phase of the final battle against Queen Sectonia
Copy Kitty (2017) "Tangerine Tenacity", a remix of Boki Lamira's theme "Tangerine Tachyon." The second phase (out of three) of the final boss, Supreme Thremnat
Touhou Luna Nights (2019) A remix of "Night of Nights" by COOL&CREATE, which is in turn a remix of Sakuya's themes "Luna Clock: Luna Dial" (part of which is used as the title theme) and "Flowering Night" The last phase of the final boss, Flandre Scarlet
